Firmware upgrade to 40 leaves transporter unusable

I've just had some major problems after upgrading to FW40 on my Transporter. I'm running the trunk of SC7.0 and have done no FW downgrades. Once the FW update was applied, it became impossible to start a track playing on my Transporter - the track would appear as playing in the Now Playing screen, but the progress would never move off 0:00. Additionally, the knob became very unreliable - sometimes the transporter stopped responding to the knob - and up/down commands from the remote were only intermittently handled. See http://forums.slimdevices.com/showthread.php?p=264862#poststop for more details. I solved the problem by forcing a xilinx reprogram and doing a factory reset. The problem was only solved after the factory reset - I don't know if the xilinx reprogram helped.
I need a procedure to reproduce this.
I filed this bug immediately after being upgraded to FW40 for the first time. However, I now know that the described symptoms occur frequently with FW40. It's possible that this bug isn't consistently reproducible as the problems aren't necessarily triggered by the upgrade itself. Rather, this is just further exhibition of the general problems with FW40. I've never worked out a sequence to trigger them - they just happen from time to time.
There are several different issues listed here. I believe all of them are resolved in FW42 except for the knob problems. If you continue to see any of these other issues with V.42, please open individual specific bugs for each.
