If I run the Setup Wizard on a completely new machine I got the Music Folder and iTunes scanning checkboxes checked by defauly. I unchecked the iTunes checkbox and proceeded and entered a music folder and playlist directory.

When I finish the wizard it starts to scan and it uses the iTunes importer during scanning even though I unchecked that option.

I've run this with a svn installation and removed all Cache, Logs, and Prefs directories before starting SlimServer.

It's very likely already scanning while you go through the wizard.
