To Reproduce 
Ceate a new directory in your music folder "__Test". Try browsing the music
folder either via the Squeezebox or WebInterface and the directory will never
show up. 
If you remove one of the underscores so it is named just "_Test" it will now up.

I did have MusicMagic enabled but I don't think this should make a difference.

I think this name is a little unlucky as slimserver uses (used to use?) playlists with two leading underscores 
for internal usage. These aren't shown...

That's right, the dual underscores are how slimserver "hides" its private playlists and files.
