Users commonly modify these folders.  For instance, I placed a link to start the Tray Tool in mine.  Running the installer to do an upgrade wiped this out.

Be smarter.  If the folder already exists then leave it alone and begin checking the individual links in the folder.  If one is missing (by name) then add it.  If one is different (by target) then modify it or delete/add it.

Most modern installers also offer the user the option of selecting the name of the folder in the Start menu.  Say a user decided that they wanted the folder to be named 'SBS' and had renamed it, then without this ability, every time an installer is run it would recreate the 'Squeezebox Server' folder in the Start menu.

Users commonly do not modify these folders.

We decided to remove that folder because it used to fill up with outdated staff over time.

No, you remove that folder because it's simpler to remove it and then just recreate it.  I've never seen a Windows installer that was quite this dumb.

This continues to be the only Windows installer I've ever seen that does this.
