The little beeps that happen when navigating should be muted (as is the audio being played)when Baby's volume is turned all the way down.

Yep.  Mute should mean mute.

Mute should not stop these system sounds. Just as the volume level should not (and does not) adjust the volume level of these system sounds.

They only make noise upon user interaction (unlike music/audio volume mute which mutes noise from ongoing music playback).

There is a system setting to disable all system sounds.
