Need UI in our control panels to start up the server in a mode that does not load any 3rd-party plugins.

This may already be implemented in the Windows CP?

This would be needed for ALL OS versions, currently there is no (easy) method of doing this

True.  Then I would propose we start with Mac and Windows only, and explore additional options for the future.

Looks like this behavior has already been added for Windows.  Proper UI states have been wireframed in newest spec: http://wiki.slimdevices.com/index.php/SqueezeCenter_Control_Panel#Various_Server_States

Dan - how important is this to SC running in service mode? Running in app mode is easy to do. But I haven't found a way to modify the way the service is run yet. Would you ask a user to run SC in app mode instead?

Generally, in trying to troubleshoot server crash issues we would try switching from App to Service, or vice versa.  Are you saying "Safe Mode" will only work in App mode?
